I'm used to a having my junk mail sent to a junk mailbox, at least that way, I can check it once-and-a-while to make sure I am not deleting valid emai. What does Spam Assissin do with these email it thinks is spam? I noticed in the log there were legitimate emails in there. Where did they go?

The mail is wrapped in a protective SpamAssassin report to avoid accidental infection with malware. Find the mail as an attachment to this report.
Usually customers use mail client filtering rules to move mails flagged as spam to some other directory.
