Apparently sometime with the last few updates there has been a new rule added.
I originally had my spam settings set at around 3.0 and would auto-delete any coming in that was above 6.0.
However, the new rule:
5.4 BAYES_99 BODY: Bayesian spam probability is 99 to 100%
Seems to show up on a good portion of e-mails now, even legit ones.
Hard to believe that the Bayesian spam probability is 99 to 100% when it is stopping about 10% of legit e-mails on my server now.
So, I had to up the spam ratings to 6.0 and auto-delete to 10.0.
No biggie, but didn't know if anyone else has noticed this.

3.0 is VERY low > too low... With this rating I would receive no mails at all.
My settings: spam > 5.7 / auto-delete > 12.0

If this happens often, as in your case, it will help to learn some of the legit mails as ham. The procedure is lined out in the manual and in the "how to..." guides you find on the FAQ page (http://www.byteplant.com/support/nospamtoday/server/faq.html).
