Should I (and all users) be sending mail out through the NoSpamToday server or directly out through the e-mail server? Seems like it would have to to AUTOWHITELIST. Actually they are both installed on the same server with different IP addresses. Both are set to SMTP 25. Thanks.

SpamAssassin has an autowhitelist concept quite different from other spam filters. Read about it here:

http://wiki.apache.org/spamassassin/AutoWhitelist

The answer to your question is:

There are no benefits if you route outgoing mail through NoSpamToday!, so don't do it.
